    Welcome to Green Hulk
    New plugs?
You should start with a compression test.

Yep, start with compression, if that looks good, then worry about verifying fuel delivery and spark.

You might also want to verify your crank index.

    1. Could be bad fuel delivery
    2. Could be low compression
    3. Could be electrical, maybe even just in limp mode (but why if it is)
    4. Crank index.

With it running fine out of the water, it tells me the engine can't take the load. With that in mind, I'm leaning towards down on compression or crank out of phase. I hope i'm wrong though, just take your time and do some testing

Did you ever do that compression test???

Think you will find your answer there, for sure... (holed piston)

Before you go tearing your ski apart, do this:

Pull off your spark plug boot, trim the wire about 1/4" to 1/2" and then screw your boot back on. You can use some spit to lubricate the wire so it will go back on easier.

My SL780 was having the exact same problem...ended up being the spark plug wire was corroded and wasn't getting a good connection.

if you dont have a history of maintenance on the 900. I at least would pull out the carbs and take them apart and look at the replaceable pieces in there. Look at the diaphragms for stretching and holes. look at the seat of the needle for wear. check the pop off for correct pressure. clean out and blow out all passages. also look and see you have the correct low and high speed jets for the boat too. check the fuel valve (petcock) for correct operation. check the fuel tank vent valve for clogging or correct operation. check for kinked or bent fuel lines coming out of the gas tank.
