Theres no separate coils on a 66E like on the 12/13's. Its two hard wired sparkplug wires into ONE coil assembly.

First off try other plugs if you have your old ones that you know worked throw those in and test it out. If its late and night and you don't have any plugs and the shops are closed swap the two plugs and see if then the front sparks. I can't tell you how many times I have had brand new plugs but they didn't work or the boat ran like crap after installing them. If that doesn't work then focus on the coil.
Do to the fact that you had the entire electronics out of the ski I don't know how careful you were with them but its very possible that you broke one of the leads in the spark plug wires. Try cutting some of the wire back and see if that does anything. I haven't looked but the wires on the 701/760 can be replaced its just not an easy task
Edit: I just looked at it and its the same idea as the 62T coils I will see if I can find the pic I am thinking about to better describe how to replace the entire wires.
