I just replaced my SC last week and I didnt seem to have any problem getting them to meet back together...Maybe shift your waterbox around.

You just need to break loose the waterbox and pushed it back and then line up your j pipe flange with the exhust bell and BINGO. You going to be ready to tight/torque everything back together. Recommendation go to Jerry's store and purchase a thru hull exhust kit and you never have this problem again. You can services your SC without having to touch the exhust system.

Removing the VTS is one way. Some have also removed the throttle body and have had success in removing the resonator..And then there are the guys who take a saws all to it and cut it out..

Cut it apart. The thing is annoying to pull out. I used a dremel with a rotary bit.
