This is what I did after washers went out...

I sent the SC out to Jerry and pulled the motor out in the same day. Have been cleaning the engine out and getting all cleaned up for all new parts. Here is what I got replaced and had to replace due to failed washers. As I didnt fill my sig out yet I have a 2005 Sea Doo RXT...
    *Brand New X-Supercharger
*New set of 3-42 LB injectors
    *New front oil pump housing
    *New front oil pump roter
    *New front oil pump cam
    *New front oil pump cover
    *New rear oil pump cam
    *New rear oil pump roter
    *New rear oil pump cover
*Got new bellow with carbon seal and hat
*Also on the lookout, need a new driveshaft

This is what happens when you dont pay attention to the supercharger

Total: Priceless no really a lot and to much

Thats what I figured. I was like I never took anything out that needed tourqed then degreeded, Im like wtf? No I only pulled the pto cover off and the front oil cover housing off. They both had peices of washer. There was no noticable damage on the timing chain. The supercharger had 51 hours on it with original washers. The new items should give me a little more power yay

I thought you took the bottom end appart but maybe not. If you took it appart i would replace rod bearings, main bearings, counter balance bearings and stretch bolts. They would be the block bolts, rod bolts, etc.

Did you find all the washers in the pumps or some still missing.
