RXPX, Engine, Pump Shoe, Ride Plate, and Grate Allignment

Need help from the Pros.....I have my ski torn down in preparation for new modded pump shoe with installed JD releif valve, Jims closed loop plate, Riva's pump extention, and a new Works grate. I have removed the drive shaft, cleaned all the surfaces (what a bitch). I have purchased the SBT engine allignment tool and all the other needed specialty tools in order to complete the job.

Question is "where to start", I would assume the pump shoe but it's not clear to me what reference points to use for setting the allignment. I know it require a lot of shimming and dry fitting to set but am not sure how to refference the allignment.

I also noted prior to pulling the shaft from the pto it seemed to have a lot of loose play so to speak, was able to wobble it around in the through hull fitting about a half to three quarter inches in any direction, is that normal?

Any help, tips, or advice will be greatly appreciated. I want to take this one step at a time as to ensure a perfect or as close to perfect an allignment as possible.

The first thing that you need to worry about is getting the pump shoe aligned properly to the thru-hull fitting. Shim the pump shoe as needed to get equal distance all the way around the alignment shaft. Once the pump shoe is sealed & mounted, then you'll need to check the engine alignment.
