Does anyone know if this can be replaced with another unit? Ive read on some threads that boxes will interchange, but may have slightly different timing curves. I dont care if it loses some speed, i just need it to run. Thanks

You might expect this to be the case, but it isn't quite that simple.

Polaris switched to a different flywheel for many carburetor models starting in 2002.

4010569 'High start timing' flywheel was stock on these models/years
    2004 VIRAGE
    2004 FREEDOM
    2003 VIRAGE
    2003 FREEDOM

    2002 GENESIS
    2002 VIRAGE
    2002 VIRAGE TX
    2002 FREEDOM
    2002 OCTANE

The Bold entries are the two cylinder carburetor models that came with the High Start flywheel. The High Start flywheel has ten degrees more base timing, so the CDI must match that. You can not mix and match between high start and regular timing CDI and flywheels. Both must have 'normal timing' or both must have 'high start' timing.

The 2000 SLH has a normal flywheel and therefore requires a normal timing CDI.

Happily, the Ignition System Upgrade Kit that Polaris sells for the 1996-1999 700 engines is also designed to work with a normal timing flywheel, so you can use it in your 2000 SLH with 700cc engine.

Use the CDI from the Update Kit with your existing stator and ignition coil pack, and sell the extra parts to recoup some money.

The Kit costs more than just a CDI, but it comes with both CDI and stator, plus a new ignition coil and spark plug wires. If it turns out that your stator or coil is the problem, you will have the replacements right there.

An important difference between the Update Kit stators and the 2000+ OEM stator is the grommet where the cable exits the flywheel housing. You may have to adapt the Update Kit stator cable to fit using the newer style grommet.

Note for others who may have three cylinder engines: The 1999 1050cc Update Kit may already have the newer grommet style stator

My understanding is that the better choice for all 1996-1999 (and 2000-2001) two cylinder engines is the Hurricane update kit 2873022.

Cost is about $300 from PartsPitStop

Yes, the CDI should work just fine with your engine and flywheel.

If you also need to use the stator from the Update Kit then you will have to adapt it to your newer style cable grommet.
