95 1100 Waveraider Engine Install Question

I am going to attemt to install a 1100 engine the engine is complete but exsaust and carb set up is off including the intake manifold and reed valves-- I have went thru and checked the reed valves and all looks good to go -- Question is do I assemble all then set in place or do I leave off and install after I put engine in? Do I need to use a gasket sealent for the exsust or carb manifold or if real clean just use gaskets? Also the engine has three mount bracket spacers so one motor mount does not have one also looks like there are shims to install? Any advice or should knows is appreciated
