you say new battery and charged so is the battery brand new or new last year and charged.
Maybe the battery is not have enough cranking amps?

Ive had batteries that I thought were good but in the end where not enough to crank the motor all the time.

By voltage they were ok but when load tested they were lower then desired.

If not battery then relay may be acting up.

sounds like the starter relay is shot. it can still get a reading going to the starter and be faulty.

+2 on relays. You may also want to leave everything hooked up until it's time to change them out. When I changed mine I left the batt off and the mpem was reset.

Just because you have 12+v doesnt always mean that the batteries are good. But if they are new and your sure they are good then yea it the relay. I replaced my seadoo relay with a standard small marine one. But I had to cut the connector off and use female spade terminals.
