Changing the chain would be a relatively easy job. Perhaps invest in a service manual. You can get them off ebay for real cheap, it will help a lot.

I would be pulling the head and thoroughly inspecting all the valves, surely some of them are badly beaten up....

What were the circumstances prior to the chain breaking? How many hours on the engine?

I was out on the sea blasting around off the waves
Nothing full throttle then just heard a noise nothing loud then the engine
Cut out and would not start the inlet valves seem ok as they have shut and
    Petrol has flooded on top
Does the engine have to come out to
    Change the chain
It has only had a rebuild a few hours ago

    WHY?

If it lost SCer washers at some time, usually the chain receives damage and fails. Or during the rebuild you got one of those bad chains, if it was even replaced.

Some valves WILL be bent, the engine case needs to be split, check the boss on the block for the chain tensioner for damage, check the fit of the top rings on the pistons as well as the valve guides on the bent valves. At a minimun u will need some valves, head gasket, head bolts and rocker shaft
bolts. Expect the list to grow from there but u might get lucky. But then with real luck it would have never happened.......

You have to pull the engine to replace the chain. Some of your valves will be bent... I promise

Ok I will see what the workshop that rebuilt the engine
Has to say as it has only just been rebuilt
If nothing comes of that I will pull out
    And try it myself
What valves should I be replacing the old ones with I don't really
Want to spend to much on valves as I am keeping it a stock

man I feel your paaaaaain mine did the same earlier luckly i have another ski to ride but it was idling when it happened I would hate to see motor at speed damage , 2 exaust valves, broken exaust rockers ,both oil pumps were scr\arred bad enough to replace . I think just doing it my self I dropped like 700.00 in parts and still dont have it together , mine had lots of other issues once apart besides chain , you wouldnt of none it it ran perfect lol

From a preventative maintenance standpoint, how often should the chain be replaced? I have 120hrs on my new seadoo replacement motor for my 05 rxp. Trying not to ever buy another motor again

I did have an 03 NA engine that dropped a chain that did not bend the valves, although I expected them to be bent. Just a FYI. You need to check them closely.
