I would check the kill switch first, make sure it has connection when lanyard is not install.

I had an old Wetjet that did this once, had to replace the CDI. If not tether switch, many watercraft have a wire inside the electrical box that grounds the CDI when the tether is pulled. Will the engine stop if you push the stop button?

I had my ski take on water one time and it wouldn't kill, I had to disconnect the battery and dry it all out. Wish I new why it did this, I have fixed the water problem but if it happened again I suspect it would stay running again

What ski are you asking about?

In some extreme cases, the engine is running really lean (lack of fuel) and actually "dieseling".

Meaning the combustion chamber temp is hot enough to continue the process even though there is no spark being generated.

Guys have gone as far as removing the spark plug wires and it continues to run.

what you need to do if this is the case is either open the throttle wide open, or use the choke to shut her down.

2 stroke carberated, hold throttle wide open and it will shut off. Carbs have an issue, or are too lean. Turn the low speed screw out a quarter turn, and start there. If it is in the water and falls on its face when you stab the throttle from a dead start, go out another quarter turn on each carb, and so on.......

Then yes, check your kill switch button, wiring, and connections inside the elec box.
