2007 ultra 250x Sank, all water removed, but wont run right

I am a kawi watercraft novice, although I have had several kawi atv's, also I am pretty mechanically inclined. Friends 2007 ultra 250x sank Friday night. I spent about 6 hours Friday night removing the intercooler, intake hoses, etc, drained all the water out of it. It fired right up on the trailer, no noises or leaks. No water made it into the engine either. I went out on the water with him to test drive it today and it would only go about 40 mph and would stall randomly. The engine seemed rather hot, though water was coming out of tell tail and no overheat lights. I brought it back home, did a compression test and got 150 psi +/- 3 psi on all 4 cylinders, just making sure a rod didn't bend. Although I don't think water actually made it to the pistons. Also, the plugs are BRIGHT white, which is telling me its running lean. Also, the tach is no longer reading anything. On a side note, I did run the engine with the intercooler to throttle body hose off because I was anxious to make sure the motor ran ok. Because I know someone is going to ask, the oil is a good color dark brown, no milkiness to it. Thanks in advanced. -Chuck

    How did it sink. ?
Most likely the sc belt or sc itself is messed up although there's allot of other things that could be bad coils wires fuel etc.

Sink in fresh or salt water?

Sank in brackish, he almost flipped it, had it on its side holding on and it pushed itself under water, filled the hull up. Sc belt felt tight, I think it was around 10 lbs of boost at those rpms.

did you drain the intake, s/c, i/c and the inlet manifold? does it idle? did you try a new set of spark plugs?

All yes's. Once it stalls, it will fire right back up and idle great.

    Water in the fuel ?

Honestly, I haven't checked that, but I don't think it would idle as good as it does if there was water in the fuel.

Just went and checked a bunch of stuff, found the drain at the bottom of the air box in front of the motor was full of oily water. Could the intercooler be plugged up?
