If its a SL 900 there were some motors that had a different firing order. If you sent out for a rebuilt crank, they may have sent one that has the other firing order. Swap the 2 plug wires and see what happens.

Different firing order will do that.

Just run with the CEN and PTO plug wires swapped, or swap the primary ignition coil wires for those two cylinders instead.

Note: I just pulled apart a 900 engine that was backfiring when first reinstalled. We figured out what the problem was and swapped the coil wires. However, the initial backfiring events tore the rear crank seal to shreds.

Since it was in the hull with the coupler cover in place nobody noticed. After a single short water test (I was not present) the machine sat for two years.

Next time it went into the water it lasted about four minutes before the rear bearing completely failed. Moisture and exposure to the hull interior did it in.

Now it may need a crankshaft rebuild as the bearings have been contaminated by metal grit.

Moral of the story; backfiring can blow out crank seals!

Update: Only the two rearmost bearings needed replacement.
I had the shop change all four, just to be proavtive
