    98 sltx 1050

I have a 98 sltx1050 I rebuilt the engine over the winter and it will start and run fine on the trailer but when I put it in the water it won't go over 2700 rpm. But it will maintain at 2700 rpm. Any help?

What RPM range did it rev to on trailer?
Do you know if ignition system is upgraded?
    Are the carbs fresh (clean/rebuilt)?
Fuel lines/valve secured, not leaking air or clogged?

Around 4800-5000 the carbs have been cleaned but not rebuilt. No ignition system upgrades.

Original ignition (Gen II) is known to be unreliable. Low RPM or dropping RPM when warm is one of the failed symptoms
There's an ignition update (gen III) highly recommended for your ski, basically all Red engines from year 1996 to 1999 (except the 1200 cc I believe). You can find out more about it here:

Beside the ignition, the carbs and complete fuel system should be gone thorough.
Are all 3 cylinders equally warm when run for 10 sec or less?

Will check cylinder temp tomorrow and reply on here. Thanks for your help thus far.

All three cylinders are equally warm.

That should put the electrical stuffs out of the equation for now.
I understand that you just rebuilt this engine, but how are your compression numbers?
Low RPM could be caused by low compression, too little or too much fuel.
I would start taking the carbs apart to clean/rebuild. The (2) fuel pumps (built-in the Mag and PTO carbs) need to be clean/rebuild as well. While have the carbs apart, be sure to record these for each carbs and post them here if you would:
    - Hi Jet
    - Low Jet
    - Mid Jet (if any)
    - Screw adjuster turns (count number of turn(s) in till lightly seated)

Also check all fuel lines make sure there're no leaks or blockage.
