99 GTX RFI water in a cylinder

My 99 GTX RFI has water entering one cylinder killing the spark plug. The other cylinder is good. I just had this engine rebuilt. The rebuilder is telling me that it is most likely a bad gasket connection at the exhaust manifold. I removed the exhaust to inspect the connection and found the gasket good and not leaking. How else can water enter 1 cylinder? I am thinking a cracked head or cylinder.

    The wet left coast.
Leaking cylinder to case base gasket is another area.
