Physically, yes you can. The MSX engine is quite a bit different, and you would also need to use the EMM and injectors from the MSX as well.

And the MSX 140 throttle bodies and TPS, MSX oil pump (four oil outlets).

The MSX 140 exhaust configuration is different too.

If it were me I would rebuild or repair the original Genesis engine.

Ok I look very closely to the msx motor and the genesis motor the only real difference in the motor is the cylinder heads 85mm nickle bore and the engine couple the can be replaced with old style as long as you uses every thing from the motor and emm it will work,, just the engine mount and the drive shaft coupler need to be the genesis and you just move the exhaust a little and it will mount up.. i am going to try let you know when finished.. by the way the intakes are the same and the exhaust gaskets are the same the only real difference in the motors is 85mm bore 'genesis is 84mm bore stock' the extra exhaust ports, the cylinders heads are raised for less compression ; stock genesis look the same but are .15 less then the msx 140 heads for higher compression. also notice the the virage 800 i heads are even smaller dome area for even higher compression over stock genesis heads.

Differences are differences, not sure what you mean by 'real' differences

The TPS on the pre-2002 engines is a different shaft mount and different TPS type. Hence the intakes are 'different'. You might assume the voltage signal from the non-pigtail TPS is the same curve as the old non-pigtail type, but that would be an assumption.
