Are you referring to running a MSD enhancer?

No the whole box. I can remember back in the 90's when they had mod class and then they changed it to superstock we had a xp that had total loss and then we made it a charging system for superstock . I was just a rider bak then but now i have this ole xp and its in peices so i am trying to see what i need i think i am gonna need a stock stator to b able to do this. As i dont wanna run total loss

If you don't mess with the stator, and you don't touch the 3 yellow (i think they are yellow) wires that go to the rectifier from there, and you don't mess with the rectifier, and you don't mess with the ground and the charge wire to the battery from the rectifier, then the system will continue to charge no matter what you use for ignition. They are fairly independent systems, and the charging system is pretty darn simple.

What i don't know is if the trigger on the stock stator will work with the MSD ignition...

ya . Well i took the flywheel cover off and there was no stator anyways . So i am missing alot of parts . I am thinking of just putting the simple kawi 800 motor . That i have in it . I need it to b reliable i am not looking for something for my kids to ride

The stator is UNDER the flywheel... you can't see it with only the cover off. A conversion ski like that could be a reliability nightmare IMO... I have found these seadoos to be very reliable once unfucked.

I used to run a MSD enhancer with my stock charging system on my 96 GSX back in the day.
