1999 polaris 1050 rough run cold

Hey guys I have a 1050 that I cant figure out . last summer it died and wouldn't re start . replaced the CDI and stator with the updated one . now it starts but runs very rough for about 5-10 mins . like its out of time . then will start to act normal for awhile then back to no power and rough run . I don't think its going into limp mode because this thing will barely move threw the water .I have verified all holes are firing by pulling plugs one at a time .all carbs are getting fuel from what I can see. and the MFD is inop but has been for years now . any suggestions would be appreciated Thanks

Unplug the MFD connector from behind the display. Sometimes a dead MFD can mess up the ignition system.

Cylinder compression correct on all cylinders?

Disconnect the PTO and CEN spark plug wires, connect them to ground. Verify the engine will start and run (roughly) on just the MAG cylinder. You may need to apply some throttle to get it running.

Disconnect MAG spark plug wire and reconnect only the CEN spark plug. Test that the engine can run only on CEN cylinder.

    Repeat for the PTO cylinder.

Can the engine start and run equally (poorly) on each cylinder?

Is there anything hand written on the CDI box such as 4010447 or just 447?
