VX 110 Rough running

People if you can help me here I would appreciate it .My 2005 VX110 that I hire out had an engine failure .Intake rubbers were where the blame was put .It has a brand new engine and lacks performance .Not a tight engine performance a xl 700 will blow it away type performance .Nothing on what it was before .I wasn't riding it when it crapped itself so I can't tell you if the issue was previous .I am now thinking that its problem still exists .
It starts a little rough and stumbles ever so littly but you can notice it .As you increase rpm the engine is not smooth it does increase but a little lump here and there and when you hold it it has an errattic slight cylinder miss that is not constant to one cylinder .It is obviously more noticeable when on the hose out of the water.When riding in water top speed as far as I was prepared tp go was 60 km/h and it was making hard work of it .Not wanting to blow it up after the crud I went through .Have had it back to the dealer whom put it together and Cam Timing has been checked and is OK ,Checked sytem codes and none are set or appear to be by using the dash diagnosis .Having had many issues with Polaris TPS 'S I am getting vibes that it may be the issue .

bud ,had some what problem like that on vx110 ,ended up I was trying to set idle to high,had to go back and reset with software think there is a voltage # you can use, when get to shop will look up
