use a screw drivers in the tabs on each side (one on each) to lever it out, do it slowly and be patient.

those two little tabs on each side are there for that reason.

I know for a fact they are on the GPR's and can only assume yamaha put them on the 800's as well

If you can get the pump to come out far enough, tap it with a rubber mallet. This may be a stupid question but, did you disconnect the hose from the pump strainer?

I just noticed you have an 800R, I don't know if they have a pump strainer. Either way, you still have a hose coming from the pump through the hull. Make sure all of these hoses are disconnected.

if all the bolts and hoses are removed then the driveshaft splines have seized to the intermediate shaft

the problem is you are pulling against the firewall that is SMC - so you can only pull so hard or you might break it

do a search there have been some ingenious methods used

worst case you cut the driveshaft, move the engine forward and then remove the intermediate shaft with 1/2 of the driveshaft still stuck in it - then you replace both the driveshaft and the intermediate

I had to beat mine silly with a rubber mallet to get the pieces to come apart.

my suggestion would be to bolt the pump back up like normal, move your motor forward, take the three bolts off of the intermediate housing and try and pull it forward,, maybe working the splines from the opposite direction will work them loose..
