    Why can't you use a 06 ecu on a 04 or an 05 engine?

Because they are totally different electronics layouts there is almost nothing between the two are the same. 05 down used stepper motors to control the dash and 06 and up didn't. They are just to dissimilar. Maybe someone that has an 06 can elaborate more, I think 06 lost some sensors and such.

if you swap the front and pto housing you can interchange the block and head. as the relevant sensors are in these housings.

The crank is different because of the external trigger.

the crank is the same, but has the pin in different locations. It is not enough to just change the pto cover, u must also drill a hole in the crank trigger wheel so as to re-clock it's position, otherwise u would have to change the crankshaft as well. I have a 06 motor running in a 04, and the reverse can be done, but u are going to work for it

The flywheel and trigger wheel are the same as 9secZ06 said the locator pin is the only differance in the crank.
