You want to use RV antifreeze...Flush and fill the whole system..Flush the system till you get pure antifreeze coming out and then you should be good to go...

I have a small pump and I plan on pumping into the flush inlet with the anti-freeze with the motor running and wait until I see anti-freeze coming out of the exhaust does this sound right and do I have to put anti-freeze anywhere else.

Propylene glycol anti-freeze is the correct stuff for flushing through the open cooling system, not alcohol or ethylene glycol anti-freeze.

If the anti-freeze label doesn't say Propylene Glycol, don't use it on your boat.

I happen to use "Prestone LowTox" for winterizing my craft. A gallon will be sufficient.

Most likely, but i personally would at least pull the lines off it and drain it or even pull it form the craft. Id say pull the lines drain it then stick a funnel in the inlet pour anti freeze in until u see it coming out the outlet. That way u know its not diluted. Little bit more work but less risk. Personally i would pull the cooler. I would rather have it sitting with no fluid in my basement then in my ski with fluid inside of it. Whenever you travel the road of modding there's always the chore of more maintenance.
