    welcome to the forums.
Your problem could be several different things going on. First thing is you need to check compression as well as check to seet that you are getting spark at the plugs.
This is a good starting point. If you dont find any problems there then you may also want to see if the powervalves are opening all the way. You can disconnect them the manualy open them all the way and see if the problem persists.
Last would be the carbs. This you will have to spend some time takeing them apart and cleaning\servicing them per instructions which can be found on the site useing the search feature.
the search feature is your friend and almost anything you want to know about your ski is on this web site.

I would suspect a faulty temp sensor limiting RPM to around 3,000 ....

the engine will go operate correctly after it stalls four or five time, it runs great until the engine cools off.

the power valves are on the side of each of your cylinder connected with a rod inbetween them. When you plug your lanyard in the pv motor should cycle.
Just disconnect this motor and roll the power valves until they are in the up position. See if this changes whats going on. If your cold motor is sticking a powervalve this will affect rpm. Could be when the motor warms up it frees this valve up and the ski runs good again.

my bad thought it was an xlt1200

check the check valve on the gas tank. If this is bad it could cause your tank to have a pressure problem and you may not be getting fuel until the tank builds pressure.

if it is a 99 XL 1200 limited it has powervalves.... 98 XL 1200 doesnt...
i bet it is time to rebuild those carbs... need to do a few other items at that time...
I would NOT run that ski till this issue is resolved...

Power valves you will here the servo open and close after the motor is turned off...
