How much mud did you ride through?

Was it just the thermostat that got plugged up, or also the filter screen/orifice for the exhaust water injection?

The exhaust water injection is separate from the thermostat, and will continue to inject water into the exhaust flow as long as the filer screen is not clogged up.

As long as you have water injecting into the exhaust, it should not melt the exhaust system parts (which is what I assume happened).

Sounds like you might want to install a Groco inline filter in the cooling water supply from the jet pump.

Are any of those parts common with other non-MSX models?

    John Zigler might have something

Looks like the plastic filter screen took a hit and a section was missing allowing debris to enter, it then accumulated at the thermostat and stopped the flow. that's when the exhaust system damaged occurred.
The debris was very small fine chunks of leaves and sticks.
