Trying to rewire this 1200gp 1999 that I engine swapped for a guy...having trouble with wires, all matche except I don't get where this green with white stripe goes...does it just go into the green? Thanks guys

If those are the only 2 greens then YES. Yamaha uses the 2 greens for charging. They should end up into the voltage regulator/refctifier.
